The disavow tool (Google’s harmful link removal tool) is an asset to SEO practitioners, and this has not changed even now that Penguin exists as part of the core algorithm.
As you might expect, there are studies and theories suggesting that disavowing links doesn’t actually help with link-based algorithmic demotions and manual actions, but this theory has been publicly refuted by Google representatives.

If you've submitted a disavow file to Google before, they will replace it with the new one instead of adding to it.
Therefore, it is important to make sure that if you have disavowed links previously, you still include those links in your new disavow file.
You can download a copy of your current disavow file at any time in Google Search Console.
Disavow individual links and domains
It is recommended that you choose to disavow links at the domain level rather than disavowing individual links.
In some cases, you may want to disavow specific links individually, such as on a major site that has both premium and paid links.
But for most links, you can do a domain-based disavow.
Google only needs to crawl one page of that site to remove that link from your site.
Doing a domain-based disavow also means that you don't have to worry about those links being indexed as www or non-www, as the domain-based disavow will take that into account.
Find your backlinks
If you suspect your site is being negatively impacted by Penguin, you need to perform a link audit and remove or disavow low-quality or spammy links.
Google Search Console contains a list of backlinks for website owners, but note that it also includes links that have been nofollowed.
